Setting the Delay Compensation Engine to "Short" SOLVED my problem. No more pops/clicks at the end of the recorded regions.
It would be very nice to get an explanation WHERE these pops/clicks came from and WHY they appeared. Another user might not be so lucky to try out the DCE change and will scratch his head until death.
What strikes me is that this is, according to forum history posts, a more than an 8 year issue. Is there anybody out there? (echo echo echo..).

I'm experiencing this too. Happens at the end of pretty much every audio region I record. Another DUC user recommended turning Delay Comp on. Haven't tested too much, but it seemed to make the noise stop.

I have Macbook Pro 10.7.4 going FW800 -> LaCie QD which is chaining FW800 out -> OWC Mercury Elite Pro which is chaining FW400 out -> DIGI002 Rack.

I thought all the chaining might be a problem. Initially after getting my set up I had been going Macbook FW800 out -> DIGI002r (FW400 converter) ->LaCie FW400.

Read this was the wrong way to do it, and changed the chain path. Since then I've been noticing these pops. Can't say for certain it wasn't happening the other way.

Also using Bluetooth mouse and keyboard to control pro tools

Interesting... I was talking with an engineer buddy last week re: loud bursts at the end of record passes. We've both been experiencing it on PT10 HDX rigs... he said it only happens to him when he ends the record pass by hitting "stop", but doesn't if he punches out, THEN hits stop. I haven't been back on that system to test it out, but wonder if this works for anyone in this thread?
