Set all your tracks to output to a stereo buss, create a new stereo audio track with the input set to the same buss(output set to main L&R). Put the new audio track into record and go. You will record a new stereo track(that you can export later) that will have any manual adjustments as part of the mix. You can also use automation to get the same result into a bounce. I usually write in automation changes with the mouse. If you are new to this, in the edit window, go to whatever track you want to make a change and select say, VOLUME to show on the track. With the VOLUME line visible, you can grab it and drag it up or down, or use the grabber tool(right side of the smart tool) and click on the volume line to create breakpoints and drag points up or down to make automated volume changes. Once you get used to that, you can do the same for almost any parameter you can think of.
