sure - that's what it's made for! Keyboard Maestro easily allows for menus, buttons, long sequences, whatever you want really. Just download and give it a try.

Pro tools 12 is the only version of Pro Tools I have installed on my machine.
Is there a box I need to tick to make sure this doesn't keep happening?

Please help!

same issue here,
check menu: Track > Delete
this one changes from "Delete" to "Delete..." (with 3 dots) depending if the respective track contains Clips vs no Clips (empty)

AVID changed this (I beleieve) in PT11

I had to add another shortcut to Keyboard Maestro for this

I own Keyboard Maestro and use it all the time, but usually for macros.

Yes, I have both menu items "Delete" and "Delete..." in the same KM delete track macro, and the macro is set to *not* notify on failure - that way it just does "Delete", if it's not there it moves on to "Delete..." Works fine.

Rich, I'm guessing you also have "failure aborts macro" off as well??
