Thanks for all the input guys - seems like this was a slow burner, but glad I'm not seeing things!

Fingers crossed for a fix.

Of course, then I'll have to unlearn whatever it is I'm doing now... hmmm...

Don't know if this was fixed yet, but I found a workaround by holding the alt key while left clicking twice on the track you want to "arm" with the pencil. The first click makes all tracks active with pencils, but the second click only selects the one you are clicking on. Hope that makes sense :)

I had this same issue, but I clicked the little grey square (target mode I think) in the top-right of the Piano Roll section, and it turns red.

After that, selecting a MIDI / instrument region(s) in the Edit window automatically changes the piano roll to show the piano roll for the particular track(s).

Not sure if this is the same problem that you have, but this solved it for me.
