Midi acting up

So I installed Structure LE and all of a sudden my midi wont play back right it jumps in speed then slows down then just hangs. I uninstalled LE, still did it. Reinstalled ProTools without LE still did it. No session settings have changed nothing it all started with the Structure LE install. Ilok is attached and working fine. Anyone have any experience with this. Don't want to have to reinstall windows vista and reinstall everything which would take me about a week of lost work so I really need to fix this ASAP. Thanks.
