Default fade files and elastic audio files in wrong place

For some reason on this song i've been working on it seems to have put my fade files and elastic audio files in the wrong place and says it can't find them. So I regenerate them and it puts them two folders out from where they were.

How can I fix this?

Can you provide more details about the problem? Where are the files being placed? Where are the associated audio files? Look under Setup>Disk Allocation, are all of the tracks set to the correct session folder?
