Default Strange hard disk operating difference

I run PT HD 8.0cs3 on a MacPro Quad Intel Xeon with 10GB RAM, 4 internal disks and one external firewire LaCie d2 Quadra 750GB disk via the firewire 800 port, which is my normal startup disk. That runs smoothly, never any noteworthy problems. I now swapped one of my internal hard disks for a 1TB disk and cloned the external disk on that internal disk. If I run exactly the same sessions (which reside on another internal disk partitioned in small disks for audio playback) having started up from the internal disk I get nothing but 9128 errors that I am running out of CPU power. Why would that be?
