I am using Carbon Copy Cloner since ages, I also clone back my main startup partition clone (a .dmg) back to a freshly wiped drive or partition every once in a while. I can assure you that everything works fine and retains after cloning the image.

I need to add that this works for my full audio startup drive clone with all audio apps and PIs installed as well as my main startup partition clone which is a rather clean one, a clean OS install with only the basic helper apps installed, then checked with DiskWarrior and Cocktail with Logs and Cache cleaned, then copied with CCC.
