Never had that issue, just set the onboard as the default device and default communication device and that's it.

What worked for me after trying all the other suggestions: temporarily change your playback engine away from your 003 (or whatever) interface - in my case I told Pro Tools to use ASIO4ALL via Setup | Playback Engine. After a PT restart, switch the playback engine back to whatever you have the ADAT plugged in to. Suddenly I could now finally change the clock source to ADAT.

If your track i/o is set for ADAT channels you may find them deactivated. I reassigned tracks temporarily to Analog sources, then I could switch them back to the magically reactivated ADAT channels.

PT 11.3.2, Digi 003, Windows 10 Pro

@Thistlefarmer, glad to hear you figured out a solution. I'm on PT12 but I'm going to give what you suggested below a shot. Thanks for posting your method.
