Default Exporting .MOV file not working?

I have a Pro Tools session where I have imported two different videos onto the same video track. I have done some editing on both the video tracks. When I play back in Pro Tools, the videos look fine and playback perfect. However, when I bounce to a quicktime movie, I can only get one or the other video file to show. So when it switches to the other video file, the screen is black. I tried moving one of the movies to another video track, but I noticed you can only have one video track on at a time.

Help? The videos do have the same frame rate, but one was exported from Keynote and the other from iShowU HD, so they aren't likely using the same codec.
