I know this thread is a bit old, but here's an easy way to route mainstage into pro tools and keep audio in the computer.

Set up a MIDI IAC Bus, create an aggragrate io, download soundflowerbed, include soundflowerbed in your new aggragate io.

Launch pro tools and make your new aggragate device the audio output. create an audio and midi track.

launch mainstage. set the outputs to 3-4 on the channel strip. (you can only bus one stereo instrument over at a time).

in pro tools, send the midi track output to the IAC Bus Midi Port. Make sure the MIDI input is NOT set to all. Make sure it's set to your MIDI controller specific.

On the audio track, set the input to 3-4.

You should be set to go.
