2018.12 has some breakages for Windowing on S6 when used in conjunction with S6 version 18.3. The current recommendation is to use Pro Tools 18.10 with S6 18.3 until the new S6 release is available.

Can the plugin window on the host machine follow the selcted track also?

Yes, if the Settings > User (preferences) are set appropriately.

I'm not talking about with a control surface.

Just the plugin window in PT when selecting a track.

I would recommend relocating your post if it is specifically about Pro Tools interactions with plug-ins to get more visibility. This area is all about EUCON control surfaces - and even more specifically -> S4 and S6.
