Will the new Mac System 9 be compatible with ProTools?

Wait until System 10 and the G5 which will be introduced next year maybe the same time as 96khz.

Watch out for PACE protection! It is supposedly NOT compatible at all with MacOS9. Check MacFixit.com for details...

a point..
you need:
1) a half decent mac (a 9600 200mhz+)
2) a decent bunch of pci slots (you don't get that with newer macs, and what's with the price-tag on PCI-expansion chassis, I mean, that's just ridiculous)
3) a decent bunch of dsp cards
4) a stable system (so don't jump the gun)
5) pretty fast scsi & nice disks to go with it
6) good housekeeping practices
7) don't erase any files on your disk between formats of you don't have to, that helps a lot

-this is the key to a fast, solid, good PT-system. As for the Q about OS9, sure it'll be compatible, it always is, one way or the other, but wait for 9.1, always wait for the .1 version.

I waited for 8.1 and it never did work...constant crashes on my 9500, so I had to go back to 8.0. Never did figure out why...

So far OS 9 rocks running PT 4.3.2 (PowerMix) on my WallStreet Powerbook. It also works well on my 8500 with a XLR8 400mHz G3 card, AMIII and PT 4.3.2.

NO MORE -42!!!!

Just be sure that you have plenty of RAM though, with VM disabled, the OS occupies 42+ Mb of memory.

Also note that Disk I/O based systems (PTIII, at least - I've tested) won't work under OS 9, due to a change in OS9's file system calls. I hope Digi will recode the DAE deck for those systems.
I have not tested OS9 with a d24, Mix or Mix+ system.

For me OS9, PT 4.3.2, PowerMix and a Powerbook are a great team - I plan on picking up A VX Pocket card soon to complete a very capable portable rig.
