I had a similar issue when I first got my 2nd monitor.
In my case, I wanted Mix window on the right monitor screen but saving and quitting always resulted in both Mix and Edit windows stacked on left screen. A fix recommended by someone here on the DUC did the trick: dragged the Mix window farther over into the right screen than I would like - so there is exposed screen space to the left of the Mix window. Saved and reopened, the Mix window was finally on the right screen. After doing that, I could adjust position of Mix window however I liked and PT would still remember it each time. Hope it helps!

I fixed my problem by reversing the order of the plugs in the back of the computer. It seemed like one output wanted to be left and one wanted to default to right in the arrangement page. Once I changed everything works great.
