Don’t you have an Image (or clone) of the last working system drive? Just restore that.

This is very odd. I was just now looking through the \library\preferences folder and double-clicked on the Pro Tools Prefs file, expecting it to open in TextEdit, but it (of course) opened PT and now the HD Native playback engine is showing up and working!
There has been nothing wrong with the card, interface or indeed the Sonnet expansion box. I've always been able to use the HD Native playback engine on my PT only boot drive, which is attached to the MBP, using the same cables, interfaces and thunderbolt connection chain. Something, somewhere has decided to get it's act together, so that's good. It will be interesting to see what happens when I connect the MBP back up to the 003 that I was connected to recently. I've a session to finish where the 003 is and will be back soon. So, thanks guys for all of your help!
