Default PCIe cards reversed inputs

I had to do a re-install of Pro Tools and now find that the cards have reversed their inputs, i.e. the accel card is now channels 1-32 and the core card is 33-64, can't find the reason for it and want to know if I can change the configuration without another re-install. Any help greatly appreciated.
