going back and forth from LE to Mix Plus, etc.

I have been having trouble with moving my sessions back and forth from the LE world with the M-Box and the TDM Mix Plus system. It seems that I confuse the preferences when going back and forth with the same session. For instance, laying scratch tracks to a click in LE thru the M-box and then bringing it into Mix Plus to lay some drums and other various tracks. It changes the preferences to fit the last format that I was in. Is there any way to keep the LE preferences the way they are and not affect the Mix Plus preferences and the opposite in the other direction. It seems to really confuse LE when I bring the session back into that format? Am I overlooking something simple?
