Have you done all of the Avid recommended optimizations for your version of Windows/ProTools? See the "Computer Optimization Guides" under the Help Us Help You tab at the top of this page.

Under Setup, Playback Engine, is the "Ignore Errors" box checked? It shouldn't be.

Do you still get pops and clicks if you use the Bounce To Disk process to create the stereo mix of your song, rather than exporting?

I would try bouncing the same song two different times. Then play them back one by one and take notes of when the pops/cracks occur (at least for the first minute or so of the song). Compare notes and if the pops/cracks are identical in the 2 bounces I would say it is something in the underlying audio, even though you say you don't hear it in the session.

Does this occur regardless of whether you are creating a wav or mp3 file? Maybe try a wav file at the same sample rate/bit depth as the session.

Try a mix with all of the plugins inactive, just to rule out a plugin problem.
