For me, when tracking, I always make all plugins on master Faders inactive (not just bypassed). I route the outputs of all tracks I am recording on directly to the interface (no busses in-between). I also check the latency of the DSP plugins (by viewing Delay Compensation in the mixer). Some plugins that are AAX DSP introduce too much latency to track with. I try to keep things under 50 samples.

If recording a multimiced instruments (such as drum set), I make sure the latency is the same across all the tracks while recording to avoid phase stuff from being one way while tracking and then different on playback when the ADC is lined up. That often means thst I have the same plugins across all the tracks whether they are being used or not. For me, that is often a channel strip plugin.

Following these rules have rarely ever caused me problems.
