Unfortunately I suspect the problem is with the electronics in your guitar, snd you may need to get that services or replaced if fresh batteries do not fix this. The Focusrite interface should not be able to cause the battery to go flat... and especially not if it is all working well enough to record the guitar for a short while.
About the only thing I would want to exclude is an intermittent short in the cable between the guitar and interface... the preamp low battery LED might light up when that happens.... and you would stop hearing any input.
But you can also test the preamp by connecting to a PA amplifier, headphone amplifier, home stereo etc. and see how it behaves there.
