2 thoughts...

1. You're probably getting a lot more low freq when you finger-pick to when you flat pick. Could be the culprit - causing a compressor or limiter to really kick in...or something?

2. I had a similar problem and it turned out to be a rattle in the guitar itself. Which reminds me, I need to get that fixed.
