Doing what you did is probably the cause of your issues. You always want to do a clean install of everything even though Apple recommends doing it the way you did. And you never want to use Migration Assassin (aka Migration Assistant) to move programs over - data yes but programs - never.
For giggles I tried it the Apple way and had nothing but issues. Thankfully I had a working clone BEFORE I embarked on that little experiment.
