After experimenting around, it would appear that I've fixed my dilemma. I basically reversed the chain (sort of).
The Mbox 3 has 2 FW400 ports on it. So I thought I'd try this:
iMac > FW800-to-400 cable to Mbox > FW400 cable to Glyph > FW800 to G Drive 2 > FW800 to G Drive 1
After testing this configuration on several sessions (the previous problem sessions from before, and several others) I haven't had any problems at all. The only PITA is now I always have to have the Mbox on if I want to use any of the externals. Yes, most of the time the externals are used for my music stuff so it'll already be on anyway, but there are a few things for which I use them that have nothing to do with my music (backing up the system drive etc.). I suppose that's sort of a minor inconvenience though for the extra cpu boost.
