Once again this sounds like you may have Thunderbolt routing problems. I know in threads passed I mentioned that you may want to try different routing chains to see what works. Have you done that then and have you tried that with this problem? It's almost like there's something systemic going on with your setup that may well be Thunderbolt chain issues (that's assuming your Thunderbolt ports themselves are okay).
