I prefer pitch doctor over autotune but I feel that if the singer is so out of tune that you have to graphically fix the pitch without using an auto feature, then you need to record the vocals again maybe with another singer.

As far as my method goes I put the plugin on auto and bounce the result vocal to another track, line it up in time with the dry vocal, and use the multitool with the separation grabber to fix problem spots on the dry vocal with the corrected track. I only fix when there is a problem though. It's as simple as drag and drop.
