I'm actually talking about the OS, not Pro Tools. If the OS is fully booted before the chassis is on-line, then the OS may not be "seeing" the chassis(so PT will also not see it). I suggest trying...

Review your order(and timing) of system power-up. Sounds like the computer is finishing its boot sequence before the TB chassis is on-line:o

Hmmm, I also have a ton of waves plugins(versions 10, 11 and 12) and the Slate Everything bundle and all work and look fine here. Maybe try updating the graphics driver directly from the nVidia site?

I suggest buying an audio interface and using that, instead of aggregate IO. Focusrite has a couple that are solid and affordable(as does MOTU and Presonus).
