At this point I have tried the waves subdirectory change and the system has sped up quite a bit. It seems that PT loads every plugin at the beggining. I did upgrad to the latest version of 6.4...

Just wanted to let everyone know that I solved this problem by uninstalling 6.1 and installed it again. It is working great now.
