I've been frustrated by this as well. I haven't tried it, but you should be able to use the PT Audio Bridge to route audio to and from SC if you want to not use Rosetta for PT.

Ah that makes sense. Though I would have thought that bouncing from PT would still be using the external renderer (5.2 in the case) to encode rather than something built into PT. I'll test it out...

If you open up the video in Quicktime and go through frame by frame, do you see the same issue? If so, it definitely sounds like there was an encoding issue before the video file got to you.
