There is not an easy solution here. Most of the time I either rename the inputs I need, or just use the ones that I know line up with my LE rig.

I was just searching for the same problem - I'm on 7.3.1cs4 and have just experienced what you describe. Have you found any solution? Did you go back to 7.3.1cs1 with any luck?
