I've had to revert back to Yosemite and re-install my whole system. Pro Tools 12.3.1 is working smoothly now anyway. No more El Capitan for me for a while.

Thanks for your comments about the videos. I was using Yosemite when I made them and didn't experience any significant issues. Some glitching in the videos could possibly have been down to the screen...

I didn't have any issues on the previous operating system so never had to try disabling beam sync.

I've already looked at the beam sync thing. It can no longer be disabled in the current version of Quartz Debugger.

Pro Tools 12 doesn't support RTAS. The last version which did was Pro Tools 10. Pro Tools 12 works with AAX plug-ins.

The OMF is an embedded OMF exported straight from Final Cut Pro 7. Unlike Final Cut Pro X, Final Cut 7 includes an OMF export option as standard, so there's no need for Automatic Duck.
