I believe the way to move between PT for VSc and Live stage inputs is to use a couple of snapshots.

So does this not align all the input channels going to the same bus? If there are different insert plugins (compressors, eqs, gates) on each channel, they will all have a slightly different latency...

Indeed it does reflect the latching of the flex channel.
Just checked it on my system. The arrow moved when you change flex channel.
