Click Track problem! Help!

For some reason, when I use the click track, it doesn't seem to work the way it should. It'll play the first 2 beats, and then just randomly click on a 3, 4, 2, who knows. And around the one minute mark, it starts to do what it SHOULD do. It's like it cuts in and out at the beginning. What's going on? I updated all the software. I'm using the CS6, 7.3.1 pro tools. Any help please would be appreciated!

I have the same or a similar problem. Do you have multiple processors?
